There are few side effects of puppy shots. Most of the time there will be no more than a little pain and swelling around the injection site. Some puppies may become less energetic the day of the vaccine but should be back to normal the next day.

Side effects that may occur for a day or two include a low fever and a decrease in appetite.

If your dog has allergies they may worsen if they receive their vaccine during allergy season. If your dog is allergic to environmental factors (i.e. mold spores, pollen, grasses, etc.) try giving her vaccines to her after allergy season has passed.
